I really need a savestate from the mame 0260_x64 exe that's provided with the game on the sfz3mix site, so I can debug it from mame.  It would really be helpful :)

Hmmm, if the lightning effect is some kind of raster effect (it probably is ?), i'd think it's entirely possible that this is a game bug since some cps2 raster effects are entirely unemulated in MAME.

This one was certainly down to a bug in the hack, tile address + offset was written to vram - the offset is supposed to be added by the hardware as it reads the tile.  anyhoo, I guess MAME masked that out somehow.  Should be fine now :)
